I really don't know why, but about half of my messages in Messages for Mac don't have their contact names showing despite having them in my Contacts. Instead the phone number just shows making it confusing who's who.
Messages on my iPhone is fine though, all contacts have their names, just the Mac version of Messages is the problem.

I'd disable iCloud syncing for a test, and/or goto icloud.com & see if Contacts are there.

I can see the contacts are there in iCloud.com
OK, did you try disabling Contacts in Sys Prefs>iCloud>Contacts, restart in Safe Mode, then Restart & enable it again?
