Every time I press and hold a key, my system freezes, it does not respond and the screen does not update, I have disabled ApplePressAndHold in defaults, but the problem has been occurring before I did that. I can press and hold keys like shift, fn, control option and command. I am using the stock iMac magic keyboard 2. The problem occurs both when I connect the keyboard via bluetooth and via USB.

The problem's not system wide, but restarting my computer and unchecking reopen programs when you log back in solved it. Which is kind of embarrassing, I should have tried that first, but thanks for your help!

Log into another user account on your Mac and test the keys from there. If the problem doesn't persist then the culprit is in your user account.
If the problem persists the problem is system wide.

Try another keyboard (doesn't need to be from Apple).
Boot into Safe Mode and test the keys from there. Reboot normally and try again.
NOTE: Safe Mode boot can take up to 10 minutes as it's doing some system cache cleaning, volume verifying and directory repairing.
using this I figured out to uncheck log reopen windows when you log back in
