If I attach for example a .numbers file to Apple Notes I cannot open and edit this file from Notes without creating a copy. This is not happening when I try to edit a Microsoft Office file attached to a note. It works great,

You can certainly open the Notes Numbers document attachment with a Quick Look (right-click) and from there open it in Numbers. You are correct that you cannot make changes to the original Numbers document, and must make a duplicate.
