I have a 27" iMac and suddenly at startup, all the icons on the desktop replicate multiple times, each one being slightly down and to the right of the one above. However, I seem to be able to use the machine normally with windows appearing on top of this mess! It's making the machine very slow so I guess something is working hard.

Sound like somehow you got too many folders on the Desktop.
Open a New Finder Window to the Desktop folder, how many items are there there?

That was it thanks (I didn't do it intentionally) and as I was using Desktop & Documents in iCloud, it was taking ages to upload. Now sorted.
