The iPhone 6 has a mechanical button, which means there are moving parts under the button, and you should feel the click generated by these moving parts.

The iPhone SE does not have an actual mechanical button so nothing to move and create the click. It has a touch surface and as such the click is created artificially by something called Haptic Feedback. It makes a small vibration to simulate the click, because there's no mechanical switch under it to create it.

Its perfectly normal.

You can go to Settings->General->Home Button to adjust the feedback response so it vibrates less.
