From a Mac Mini M1:
1) Would there be any difference in connecting a 4K monitor via HDMI, vs via Thunderbolt-3?
2) Would a monitor that has Thunderbolt input be inherently better than one that only has HDMI?
There are many reports of problems with 4K HDMI on Macs. Thunderbolt, USB-C, DisplayPort, or Mini DisplayPort would be better choices.

If a display has a Thunderbolt 3 input (do not confuse USB-C as being Thunderbolt),
by all means use that for the best performance.
