Weird transparency UI?
Why is Mac OSX Mojave UI has some weird transparency issues particularly in dark mode? Applications behind seems to show through over the main application and I am not in any mission control mode

Open System Preferences > Accessibility > Display. Check "Reduce Transparency".

Can you post a screen shot instead? Taking a picture of the screen won't show if transparency is the issue or if you have burn in.
Well you didn't enable it so it certainly won't work. You have to click the box.
If that doesn't help it may be image persistence.

One way to check is to hide the app behind System Preferences.
Then it's burn in. You can try the "Fixing…" section from the page I linked.

It reduces only slightly. This is a bit annoying when I am doing any graphic design work.

Would be nice if you posted screenshots anyway.
Here are two from my mac, one with reduce transparency unchecked and then with it checked.
The difference does show up in screenshots.
Yours seems to be quite extreme though, how is the brightness set on your screen.
Has your macs screen been calibrated using a third party device and software.
