I bought a song off a non deluxe album a while back, and I went to go get the deluxe version, but the one song I got on the non deluxe version won’t download to the deluxe one, causing it to skip that track. On iTunes it says purchased next to that one song, and I can’t download it.

Did you buy the whole deluxe album? if so, delete the non-deluxe track from your library and then download the deluxe track:
