I want to trade in my old iPad online to get a gift card/credit from the apples trade in partner. However, I cannot do with out an iPad for several weeks. Would I be able to use the gift card/credit to purchase the apple pen after already purchasing a new iPad?

Yes, after you trade it in, the Apple Gift card can be used to purchase any accessory that Apple.com store has for sale.
