Mail places signature at the very bottom of an email with a long thread, even though I have checked "Place signature above quoted text" in preferences.

Is the long thread quoted?
If it doesn't have the bar to its left, it isn't quoted.

No idea. But remember Mail is using Rich Text for non-standard ASCII formatting in the preferences. It is possible something in the email embedded characters are disabling the quote function.
