Your memory is accurate. Numbers v3 andPages v5 were new applications, with code written from the ground up. Among the changes for these new applications wrt the'09 versions, was a major change in the format of their document files. The '09 version files included a packaged XML index file, which was required by the application to interpret the contents of the file. Files for versions of the application did not need or contail an XML index file, hence the error message from Numbers '09 (or Pages '09) when trying to open a file from the newer versions.
Action to take: Click on a Number file, then press command-I to get Info. In the Open With section of the Info window choose the newest version of Numbers (3 or higher) available as the default application. Then click "Apply to all files of this type" to set this version as the first choice to open all .numbers files. Repeat with a .pages file if you are experiencing similar messages there.

The last time I heard of this it was from trying to open open a newer Numbers document using Numbers '09. Do you have Number's '09 installed on your Mac? Maybe your Mac has chosen to make Numbers '09 the "default" application for opening Numbers files.
I have the numbers 6.1 as default. I have since figured part of the problem. If I move the file to my desktop, it opens. It seems to have something to do with icloud drive.

Do you have Numbers '09 installed on your Mac? It is possible your Mac has chosen to use Numbers '09 to open Numbers documents that are stored on iCloud. I do not recall that error message happening for any other reason than Numbers '09 trying to open a file created in a later version. I recall the error was something like "index.xml missing"
