One thing to keep in mind is that the instructions for Migration Assistant say you can do the transfer via Wi-Fi. For some people this will work just fine. For others, no. What can happen is that Wi-Fi's transfer speed may be too slow for these very large files and corruption may occur, causing the file not to complete it's installation. Using a wired USB connection will ensure this does not happen.
I did mine via time machine, with my SSD TM it went extremely quickly. I did not transfer any apps.
