New iPhone did not get all settings transferred during setup
Not all my notifications transferred to my new iPhone 13 Pro, is there a way to get this fixed or do I need to just manually make the changes?

You could erase the phone and start all over again using one of the three methods in the related article to transfer your data in the upper left which I assume that you read.
Should you decide to erase the phone, go to Settings>General>Transfer or reset iPhone>Erase all content and settings. The phone will restart and you can transfer the data again.
However, if you only have a few settings to fix/adjust, it might take less time to do it manually.
