If I repair/replace an iPhone under apple care, how long must I wait in order to get full trade in credit on an upgrade?

You don't have to wait. You can setup a Trade-In immediately. There is no penalty for getting a repair / replacement.

If it is paid for and fully repaired I don't see why you would need to wait. The new phone would need a new AppleCare+ policy and you may not get any refund on the old policy.
