Ever since updating to Monterey, Stacks hasn't functioned properly for me (prior OS revisions worked 100% fine). When I use stacks, some files won't be displayed and/or stacked. If I turn off stacks and turn it back on it resets and is fine. Does anyone have any suggestions?

Try a SafeBoot How to use safe mode on your Mac - Apple Support
Takes noticeable longer to get to the login screen, does a 5 minute disk repair before it fully boots up, and certain system caches get cleared and rebuilt, including dynamic loader cache, etc.
Login and test. Reboot as normal and test. Caches get rebuilt automatically.

Interesting point. I noticed that the problem only applies when I download something directly to the desktop using the Google Chrome browser. When transferring files to the desktop or using Safari this problem does not occur. The same applies to safe mode.
Whenever a problem occurs when booted normally but not in Safe Mode, it means that some third party software modification is involved.
Please run Etrecheck and post its full report here. Use the "additional text" button and paste the report into the text box.
You have installed that creepy "cleanmymac". This has borked your system.
Uninstall as per their instructions.
Make a full backup.
You will probably need to do a clean install.
I have no such issue with Stacks on either macOS 11.6.4 or 12.2.1. With Stacks visible, right-click on your Desktop (not a Stack item), and click the menu item > Group Stacks By > Kind. Then, click that menu again and choose the menu item Show View Options. Here is my setting:
Adding an item to the PDF Documents Stack places it at the top of the stack and I can confirm that by watching that Stack image change since it is by Date Added.
Do try in Safe Mode as leroydouglas suggested.
FWIW, I have been testing on my mac running 12.2.1 and I cannot reproduce the problem.
There may be something in your system causing this.
In safe mode this problem does not occur. I have no idea what could be causing it....
Not sure what is not working… can you elaborate a bit? What type of file is not showing, and where? When you say not stacking, do you mean like (for example) there may be a stack of pdf files but some other pdf files are not in the same stack?
Good point: Some files just don't appear if I save to desktop and Stacks is turned on (this could be any file). If I have a current pdf stack and I save another to the desktop, that new pdf doesn't appear (unless I turn off stacks and turn ti back on). As you mentioned, some times the I'll have a current stack of pdfs and add another, but it appears separately. Does that help?
Yes, I am serious. These forums are full of horror stories due to people falling for these things, in the misguided belief that their macs need "cleaning" - a belief that is stoked by their heavy advertising, on youtube and other online places.
