Hi! I have a problem and hope you can help. I have two Macs. One of them wasn't booted for a long time and I had some important files on the Desktop. When I booted it iCloud Drive just replaced all the files from my newer Mac and I've lost older files.

Your device should sync files, not replace ones not present in iCloud, But, you can restore your files from your Time Machine (or similar) backup.
If your files were erased it's likely because you had already erased the copies in iCloud at some point so the sync erased the filed. Otherwise, any files would sync so that all files appear on both devices.
I'd check your trash. Otherwise, the files may be lost.
Check your iCloud Drive folder on the Mac missing files for folders named desktop or documents.
I do not have Time Machine backup.
Let me give you an example:
BEFORE BOOT:
Mac1 files: 1.pdf, 2.pdf
Mac2 files: 3.pdf, 4.pdf
AFTER BOOT:
Mac1 files: 3.pdf, 4.pdf
Mac2 files: 3.pdf, 4.pdf
There can I find 1.pdf, 2.pdf?
I'm absolutely sure that I never deleted files from Mac1.
The history behind this:
Year 2020: I bought Mac1 and use for some time
Year 2021: I've got Mac2 and use it until now as a new device (there could be a question "why my files from Mac1 haven't synced to new Mac2?". I don't know, it was clean new device so I had different set of files on this machine's Desktop). Mac1 was never booted until today since.
When I booted Mac1 today I saw that it had old files on the Desktop and started uploading new files from Mac2 Desktop. After 5 minutes there were only files from Mac2.
There are no files in Trash.
Why does it behave this way?
What is the logic behind this?
There are no these files.
