I have 2 iPhones and I want to delete my bookmarks, favorites and reading lists from my main iPhone, but want to keep them all on my second phone. If I unsync them from iCloud under the setting from my main iPhone will they still be available on my other iPhone?

If both iPhones are logged in with the same Apple ID for iCloud, and you have the bookmarks selected in iCloud, removing them from one device will remove them from the other. If you turn that off in iCloud, then the devices will be able to have their own bookmarks with no interference from the other.
