Archive Mailbox in Mail Contains Unread Messages that are in Inbox
Can anyone explain why my Archive mailbox contains some of the same messages that are in my inbox, including unread ones?

I would expect that on the google mail site but I thought the point of choosing your email program was to use its features not gmail’s. Mac Mail should be smart enough to do this. So the archive mailbox in Mail is nonfunctional if you have a gmail email address. Seems weird to me.

That's how gmail works. The archive mailbox in Mac mail is the All Mail box in the gmail on gmail.com.
It is expected behavior.
