First I got an iPhone and it syncs to iTunes just fine. Then I got an iPad and set it up. Now if I try to connect the iPad to iTunes I get a message asking if I want to set it up as a new iPad or restore a backup from my iPhone. I don't want to do either of those things. I'd like to back up the iPad separately. Is there a way to do it? Thanks.

This has been discussed on these forums in the past. I believe that restoring as new is the way to go. I think iTunes gives you this message because it is a new device for iTunes since you have never synced with iTunes in the past.

Are your iPad and iPhone using the same - or different - AppleID? If you are using different AppleIDs with each device, you may see the behaviour that you describe.
Same Apple ID. The iPad has different apps because some of the iPad apps won't work on the iPhone and there are some on my iPhone that I don't need on the iPad.
I assume that if i choose to set it up as a "new" iPad it will erase whatever I have on it.
