I recently upgraded an iPhone SE 2nd generations to a SE 3rd generation and set up the new phone without retiring all data and apps. I would like to transfer all apps and data from the old phone to the new phone.

You cannot combine the data. You will need to factory reset the new phone in order to transfer everything as-is from the old one.

If you backup the new phone, you can't restore the backup after transferring data from the old one.
What types of data were you hoping to merge? There might be a way to manually save some of it.

I got an upgrade for my wife and set it up after backing up the old phone to the cloud. The initial transfer of data from the old to the new phone did not go so, I chose to set up without transfer. She has several apps and data that she would like to transfer to the new phone like MyFitness Pal, Contacts, calendar, Notes, etc.
She has started manually transferring data after downloading the apps on her new phone without data.
What will happen to any new data already on the new phone? Should I bak the new phone up to the cloud then restore after transferring old apps and data?
I would like to transfer all apps and data from my old iPhone SE 2nd gen to a newSE 3rd gen phone that is already set up.
