When I receive a text message I get an alert on my Apple watch and my iPhone 13 Pro Max. When I tap the notification on my watch, the message is gone and the thread is not updated. Essentially the messages are not syncing. There is no issue with the messages on my phone.
Sorry, I misunderstood. Please unpair the devices, restart each device and then pair them again.

To fix this you can go to the Watch app, and go to Notifications>Messages and tap mirror iPhone.
Mirroring in regard to Messages is different than mirroring other settings. Mirroring means that the text gets sent to both devices. If you delete off iPhone, it does not delete the Message off the Watch, depending on settings on the Watch.
Do you have both devices set to mirror each other? Are you deleting the notifications on your iPhone?
Yes, it is set to mirror messages. The setting in the Apple Watch app. As I said in my original post, i get notifications on both devices, but the message will not appear on the thread in the messages app on my watch, they do appear on my phone. Nothing is being deleted by me.
It is already set to mirror. This is a glitch of some sort, I have checked all the settings. Same Apple ID, set to mirroring, Bluetooth is linked, etc.
This seems to have worked. The Apple Watch messages app was empty upon the restart/re-pairing. But new messages appear to be mirroring properly. Thanks for the help.

Generally speaking, when what’s happening on the iPhone is not mirroring to iPhone, the fix is to unpair and then pair again. I’m glad it helped.
