I can't get mail to complete the upgrade process after the migration from an older Mac. All of the emails stored on the older Mac are not showing at all on the Mac mini.

Getting Mail to a New Mac:
A. Wait it Out:
If there are thousands of eMail, then it may take some time.
B. Use a New App Password:
Do you use an App Password? If so, try a new App Password. When changing to a new deice, the mail server syncing becomes an issue (which is what a new App Password is intended to fix). As an example, go here for gmail: Sign in with App Passwords - Google Account Help - Google Help
C. Manually Transfer the eMails:
On your older Mac, export your Mail as mailboxes to an external storage device, and then import them to Mail on your newer Mac. Go Here: Import or Export Mailboxes in Mail on Mac - Apple Support

When you use a Time Machine backup of the old Mac and use Migration Assistant on the new Mac, it will restore your IMAP email correctly so that the operating system can then inform you that it is configuring your email for the current operating system. Any other approach to migration, or if your email was in non-IMAP format from a non-Apple Mail client, may cause you no end of grief.
Are your Mail Accounts all IMAP?
Are any of the Missing e/mails in On Your Mac Mailboxes?
Did you use Setup Assistant or Migration Assistant?
Do you have a Time Machine backup of the older Mac?
