Since the latest RAW compatibility update, previews of RAW images (Nikon D90 NEF) are displaying in either red, green, or cyan monochro in Aperture 3. This issue also effects Preview and iPhoto.Photoshop displays the files correctly however, indicating that it is not a system-wide problem. Has anyone else had something like this?

Yes. When doing "Get Info" there is a significant difference in what shows under the "More Info" section.
That's not at all surprising, as Nikon Transfer has the ability to add information to the files metadata as the files are copied.
On "dragged and dropped" with the Finder files the following shows:
Dimension
Device Make
Device Model
Color space
Color Profile
Focal Length
Alpha channel
Red eye
F number
Exposure Program
Exposure time
On files copied with Nikon Transfer three additional fields show:
Description
City
State or Province
Those three additional fields match information from preferences edited in Nikon Transfer. Nikon Transfer preferences includes several other possible fields. Several fields that I used in Nikon Transfer don't show up in the finder info but do show on the info tab of Aperture's "Inspector"
I also did a "Get Info" on files still on the memory card. The fields that show were:
Title
Headline
Last opened
Title and Headline were both the camera assigned file name, including the extension.

Exactly the same problem with the NEF files extract with the nikon tools (NX2). Work well with lightroom and DXO but with the last version of aperture (3.4.5) and cameraRaw 4.08, all the pictures are green or red...
If i import directly the files from the SDcard with Aperture, there's no problem.
Do you know if a patch is in progress?
As has been said here and in other posts, you have to delet 2 files and install 4.07 again.

Short answer - by now Apple's software engineers should be aware of the problem. But I have no idea as to how soon they will fix it!

In my contact with Apple Tech Support I was VERY clear that this involved RAW files imported using Nikon ViewNX2's transfer application.

Interestingly, this issue also cropped up with 4.08 on a Canon 6D. All the threads I've seen on this issue have been in regards to Nikon RAW compatibility but apparently some Canon gear is affected as well. Weird.

Apple has resolved this issue with Digital Raw Compatibility Update 4.09 which showed up this morning.
Actually it was released on Sept 12th, and many reported that it resolved these issues.
