I'm finding in Yosemite Mail that the "Organize By Conversation" view is useless because it is grouping together unrelated emails. I can have two separate threads of email discussion - featuring unconnected contributors - but Mail elects to combine them into a single conversation thread.
How can I stop it doing this?
Has anyone continued having this problem despite switching Mail software?
My mail is grouped 100% correctly online on Google Mail.
However on all email apps it was mixing up my mail.
I started on Spark then moved to another 3rd party Mail app, then tried Apple's own, and this issue was still there.
It led me to look at what is the constant between all the software. I nailed it down to the system clock.
My system is grouping messages incorrectly because I run my system clock +12mins fast (sounds silly but its beneficial to me to feel like Im constantly late...). So the system time doesnt match the 'real' international time, and it creates a weird vortex of mixing up groupings and email trails in incoming and sent messages on all of the applications.
Reverting my system clock to the 'set time and date automatically' setting resolved the issue across all software.
Hope that helps someone out. Was driving me crazy.

My bug report on this was closed as a duplicate of 18454172. I so profoundly regret upgrading to Yosemite. It's the Windows Vista of Apple.
For what it's worth, rebuilding worked for me and I've had no problems for a few days now.
Hm, I just tried rebuilding as well and no dice. I begin to agree with a
recent post that this feels like Vista for Windows, or better yet ME for
Windows. Not good Apple. Please fix ASAP.

I don't know if it made any difference but prior to rebuilding I deleted a large percentage of my sent emails, basically anything sent over a year ago, and also deleted approximately 2500 emails from one mailbox.
I don't know about comparisons to Vista etc. but this has been my only problem with Yosemite so far.
Exactly the same issue, a thread appears with perhaps 3 totally unconnected people - god knows what mail is using to link them - there must be something but it ain't right!
I trashed hundreds of old mails - thinning out everything considerably, rebuilt mailboxes and eventually deleted prefs.plist. Everything was perfect for a few days then suddenly crazy conversations appeared.
One word of caution on the plist delete. Mail initially failed to create a new plist file on reboot and everything went haywire. Did a complete restart and pram zap and then all was good.
And I'm back to the same bad behavior. I'll just "Highlight messages with color when not grouped" and be done with it until Apple fixes the issue. I do wish there was a way to "Always show related messages" instead of having to do this for each thread.
I have the same issue as well and it just started today out of the blue. Subjects are completely different and unrelated. I tried turning off related messages, using Classic mode, nothing worked.
So what's the best way to get this problem acknowledged and actioned by Apple? I am not sure how closely these posts are followed, should everyone with this problem be submitting a report?
It's already been reported by multiple people in this thread. It keeps getting marked as a duplicate of bug 18454172. Whether Apple is actually working on fixing this bug is another question.
I have been trying every possible solution already suggested here...nothing worked so I switched to PostBox---once you set it up, it is pretty good and certainly not suffering from the same bug

You can count me as another effected user. I have this merging of unrelated messages happening in my inbox as well as my archive. You'll very clearly see two email sets of email with clearly different subjects merged into one thread.
The account I'm having a problem with is my IMAP account from work. My various gmail account all seem to be fine, but I haven't investigating them as in depth.
