iOS 9 update mail shows as unread? All 43000!
I did the update to iOS 9 on my 6, and now my email icon shows 43,000+ as if they're al unread. The usual "mark as unread" isn't working.

I had the same problem, 45000 plus emails,
it seems to be an issue with POP accounts,
if you go to your mail settings and turn off the account you suspect then go and look. I have 4 on my phone, I turned off the pop account and 45,000 went instantly down to 66 which is the number synced with my MS exchange account as my other 2 accounts have no unread.
perfect!
I turned the pop account back on and all 45000 came back on the badge.
so I then deleted the POP account and re installed and it seemed to work for me

The number of unread emails - nearly 7,000 - shows alongside "All Inboxes" but does not appear under either my iCloud account or Btinternet account thereby giving me no idea where the phantom emails are hiding and I am not clever enough - or brave enough - to delete either account!
At the moment under Mailboxes;-
All inboxes 6925
iCloud - 1
Btinternet - 4
VIP -
Under Accounts
iCloud - 1
Btinternet - 4
Total of 5 emails still to read
no problems there - just read these and now the number alongside All inboxes reads 6920
so where are the little buggers hiding??
I think I am going to wait for a fix!!!
What brown, smelly stuff is this from Apple that you have to spend hours on fixing something they caused us. After all, we did not ask them for this downgrade, which they sold to us as an upgrade!

I was able to figure out which e-mail account was the offending one by going into settings -- mail, contacts, calendars -- then clicking on each account, and temporarily disabling them. Once you've found the problem child, delete them. Go on to the web browser for the e-mail, "mark all as read", and then re-add your account to your iphone. When it sync's again, it should get no unread messages (because you just made every message in the account read).
Hope this helps! I went from 5,055 unread e-mails to a nice clean mail icon in about 2 minutes.
This works on the iPad Air 2 but then you click on Mail and there under "All inboxes" is 6,921.
So this number never really disappears and that's what drives me mad!

None of the above suggestions helped me with tackling this problem. The problem account was my POP work account and not the Gmail account I had set up on my phone. I simply had the IT admin move all my messages from the inbox into the archive. The moment I refreshed the inboxes on my phone, all 43,000 emails were gone.

This worked for me, thank you! That Note 5 is starting to look real nice!
I had 57,000 emails. I was able to fix this by
opening the mail icon
then hit edit in the top right corner
then select Unread
close and reopen mail
should be fixed
if not follow steps and deselect Unread
IT worked for me so I hope it works for you.
OR you can always just deselect the All Inboxes after selecting Edit in the mail icon.
Thank you this helped me. For me it was a GoDaddy email account that was causing the problem. I logged into my GoDaddy account, clicked "Manage" for my email account. Hovering over the email account I needed to edit displays a box and in that box I chose "Email Set-Up" (I think, it definitely was in the bottom left corner of the box and had a gear and wrench icon next to it.) The page that comes up has an option to the right middle that offer to set-up email for your mobile device, I chose Apple or iOS. The next window tells you to open Safari on your phone and type in a URL. I did this (without deleting the original account mind you) and a Settings screen to add the email account appeared on my phone. I followed the prompts, adding my password, clicking Done and presto! Unread email badge gone!!! I opened Mail and there was only 1 GoDaddy email account fwewww <-- was worried I would have to deal with two. Not sure what the issue was but it seems it can be solved by re-syncing from your email provider's side, in my case GoDaddy. If your email provider offers a similar automated feature try this.
I have read all the posts, tried all the solutions, nothing works for me on iphone 5 with iOS 9.01. Really frutrated!!. Does Apple have a solution to the problem? or do we have to live with it?
update: Installed iOS 9.0.2 last night- today my unread count is fine so far- maybe it can fix your problem too..

The only thing missing is the "All inboxes" at the top of the mailbox screen
but also missing are the near 7,000 emails so many thanks indeed.
I still want to get rid of the little buggers but that may have to wait until I get to an Apple store.
Having just downloaded iOS 9.0.2 let me tell you IT DID NOT CORRECT the unread mail problem
