Did some quick searches here at Google/DDG. Could not find anything.
So along with the "secure empty trash" option, it appears that the wireless keyboard battery status is missing too? Has anyone else noticed that and/or have a fix?
I can still see the Magic Mouse battery status.

in addition to the answer above, you can also see the battery status in System preferences/Bluetooth. The connected devices have their battery charge level indicated graphically and with a percentage.
Like I said, hovering and clicking the Bluetooth icon both fail to show my Apple keyboard power level.
It doesn't work.
I can also see the magic mouse and trackpad battery status, but the keyboard battery status is gone...
I have the same, but if you put the cursor top right hand corner over the bluetooth icon (even if greyed out), you will see mouse, trackpad (if used) and keyboard, and they all show the battery level.
Its probably an upgrade, and has been moved there. I am not sure why the mouse and track pad shows it, but it one of those weird things with apple..Perhaps, there will be an patch, to restore it to its rightful place.

I have to actually click on the Bluetooth symbol, not just hover over it. Then I get the option of looking at the mouse or the keyboard.
But thanks - did not even consider looking there. That was stupid of me.

Maybe that is why they got rid of the indicator in System Preferences?

The only way to tell it's low is when a notification banner appears.
Deleting then re-pairing the keyboard in Bluetooth preferences didn't help.
I have the same, but if you put the cursor top right hand corner over the bluetooth icon, then click on the item you will see the battery level. I know it's a pain but you can at least see it.

1.) Clicking on the Bluetooth icon and hovering your cursor over the menu selection of "[your] Mouse' or "[your] Keyboard"should show it. It does it on mine.
2.) 10.11.2 has fixed the original problem. Now the keyboard battery level is shown in System Preferences as before.
Noticed there was another update. Since then all the battery level show in preferences as before.
Try loading the new update. Is rested all my issues.

My problem is happening in 10.11.2, so it did not fix anything for me.
My computer is less than 2 weeks old, same keyboard I used on my last computer with Yosemite where the power level indicator worked.
Is your keyboard the new magic 2 keyboard that plugs into the USB. You might need to unplug it, for it to show up. As if it's plugged in its charging.
Just a thought.
