OK, so the article I linked indicated that you should have been asked when you upgraded to iOS 9.3 if you wanted to use iCloud. You could have said yes or later. But, you are indicating that you now have iCloud Drive set up on your iOS device under:

Settings>tap your name at top>iCloud>scroll down to make sure that iCloud Drive is turned ON, and that iBooks just below that is also turned ON.

Have you checked in the Files App (used to be called iCloud Drive App) to see if the books are showing there with a cloud next to them?) If so, then you can download those, and they should then appear in the iBooks app.

Do you have enough iCloud Storage to house the data? You get 5GB free, but if the ePub books take up more room than that, you will need to increase your iCloud Storage: iCloud storage upgrades and downgrades - Apple Support

Please go through the article step by step to ensure that you have everything set as required in the article: Use iCloud Drive or iBooks to access your PDF files, ePub files, and books - Apple Support

This would be for your iOS device and iCloud only, if you are running a PC.

A PC would need to have iCloud for Windows: Download iCloud for Windows - Apple Support

Then, not sure if you have files on the PC that you also want downloaded, you may have to move them to iCloud Drive manually.

When I spoke to Apple Tech Support who confirmed that they had removed the Books function (which means that one's PDFs can't be downloaded from PC/MAC). He suggested BUTnot company policy going back to older version. So I have un-installed the latest version of iTunes. (One needs to do this in the right order and also take some other steps. I have written the procedure and sent it to the Magazine Computer Active - maybe they will publish it). I then installed iTunes version 12.1.3.6 (64bit). Rescanned my music library (cleaned up a few of the messes that iTunes made). Now I can download PDFs and EPUB books that haven't come via the Mighty Directorial Apple! This removal of the function as an engineer made me really angry at Apple. So you could like me go back to an earlier version that does what you want in the book/PDF area. Good luck.

That is not the article I was referring to. See this article for step by step instructions for getting your ePub books from iCloud Drive to iBooks: Use iCloud Drive or iBooks to access your PDF files, ePub files, and books - Apple Support

The Books setting is under Settings>Your Name>iCloud. You have to have iCloud Drive turned on, and below that, you will see the list of apps that can sync with iCloud Drive.

So this morning I went into an Apple store and accosted one of their experts. Ok so I now put an Epub or a PDF on iDrive on my PC. Then on iCloud on my PC I select it by pressing and then on more say send to iBooks. (Hurrah). However I didn't seem to be able to select mutliple items and then say send these to iBooks. Also with iTunes I don't get the folders and tick boxes as I used to for photographs. I now have to seem to use iCloud/iDrive etc. Suppose I had an Android device like a Samsung Galaxy S3 tablet. I can put up to a 258Gb micro SCard in it. Can't do that with even an iPad Pro as far as I know. Then on the SD card I can put a folder Photographs, Music, Books and put as much as like in them. Not limited by a miserable limit on icloud before I pay money. Most Android apps such as a music player, an Ebook reader etc. find these files with no problems (It is UNIX after all). So why should I upgrade to a new iPad pro rather than say an Android Tablet with more memory and more flexible. The Android OS is supported by many manufactures and software companies. Apple is one company that may change iTunes just like that? Sorry I have spent hours on this problem caused by the upgrade to iTunes on my PC. I am still not comfortable with the new way of working. I do appreciate the help of the Apple forum users like you. But I am still not a happy bunny!

Here is a way round download the Adobe PDF Reader from the Apple store to the iPad (or other Apple device). Ensure that you have a DropBox account. Download the DropBox account from Apple Store. Set up your accounts. Also on PC or Mac have a dropbox connection. Put PDF in a folder on DropBox. Then connect to it and download on the iPad using PDF reader. Appears to work. I might even go back to the latest version of iTunes if this proves satisfactory. I'm sorry but I am not a happy bunny with Apple.

I have been having the same problem with IBooks and the new ITunes 12.7. I have quite a few books in IBooks - Epub's and PDF's. Not all of them were purchased from ITunes. I had downloaded the new 12.7 ITunes (I wish I had never done this). After reading everything about the problems, I did some research. I purchased a new 128GB IPAD in July, I previously had a 64GB IPAD Air which I erased and was going to give to my nephew. To test everything, I backed up my 2017 IPAD and restored my Air with that backup. Everything loaded except my IBooks. The books would start to appear, a very few would show up as if they would download, stay there for about 2-3 seconds and then they would disappear and the screen would go blank. I have been dealing with a Senior Advisor at Apple ITunes, she has been most helpful. She has tried to figure out what is happening, since according to Apple you should get an exact copy of your IPAD when you back it up and be able to restore to another device if you have problems and need to purchase another device. Wrong, it is not working, she sent an Email to the engineers, they responding by asking for diagnostics, screen shots and various reports. I did run the reports and sent them. Today, 11/9/17, I heard from Jeremy an engineer, if anyone is interested, here is his number 877-388-0879 extension 36624 (I hope he gave me the right number). Bottom line, this is how Apple will work now, if you didn't purchase it from ITunes it doesn't move over. He said if you have a hard copy on your computer you can manually move it over but it won't do it automatically, so basically if it's not on your computer you are SOL. I have a few thousand books in IBooks and never saved them all to my computer. I asked to talk to his boss, he said there was no one else for me to speak to. I am angry, frustrated and right now I hate Apple. They do not want you to buy from anyone but them. That is not the purpose of backing up your devices. He suggested that I register a complaint at Apple Feedback, I am about ready to call the Corporate Office.

I have downloaded the Adobe PDF Reader from the Apple App Store. This links with DropBox. So I put my PDFs on DropBox and link to them fromi the Adobe PDF Reader and that works ok. I haven't solved how to get Epub books that don't come from the iTunes store to be able to read them on my iPad. I used to use iBooks that is an Apple App but now that Apple have removed the Books feature can't find a way round. Thought iDrive might be a way. I have spent ages on this even rolling back to an older version of iTunes and now up to the latest. This has messed up my Music library functionality. I was thinking of purchasing an iPad pro etc. But they are very expensive. I have had so much problem and wasting time over this Books/PDF/Epub area that I am seriously going to purchase an Android Tablet next. Cheaper and with a better OS where I can transfer files by drag and drop the old fashioned but workable way. Sorry Apple but I am not a happy bunny!

OK, so there is definitely some confusion or another problem going on with your device.

First, Photos are not required to go to iCloud. You have an option to use iCloud Photo Library or not to use it. I don't use it. So, not sure what you mean by "Also photographs now seem to have to go this way"?

Also, as the article I linked indicates:

You can use iBooks and iCloud Drive to sync ePub, iBooks Author books, and PDF files so that you can access them on all of your devices. After you turn on iCloud Drive, all files automatically upload to iCloud*. Any ePub, iBooks Author book, or PDF file that you add to your iBooks library later also automatically upload to iCloud*.

What iOS are you running? Are you using iTunes 12.7 on a Mac or PC?

Simple answer would appear to be, you don't.

You would have to sync them through the app itself, which does not allow PDFs that are not on the store to be synced it seems, well at least as far as I can tell. I really would like to be shown how if it is possible.

PDFs I had on my Ipad before the update are still there, but I have no way to get others on with the iBooks app.

I became frustrated with Apple in removing the sync books from the latest iTunes. I did try using the iDrive and iCloud but frankly it was very clonky! So frustrated I have abandoned Apple and have purchased a Samsumg Galaxy S3 (Android) tablet. It has a 128Gb external memory card. Plenty of room for books, music, PDFs. Just copy them to the folder on the external card. And then any app that can read PDF, Epub books etc. will find them. Easy. So I know this doesn't help others who are struggling with this issue. But maybe Apple will think again before they change things in this way.
