My iBooks pdfs on my iPhone are not syncing after updating to iOS 11. When I add a new iBooks pdf on my Mac (High Sierra) or iPad (iOS 11), they show up on either, but not my iPhone. Worse, all my pre-existing iBooks pdfs on my iPhone are also gone.

AHA! I copied a new pdf into iBooks on iPad and it appears to have woken something up. The new doc appeared on my iPhone and the missing ones on each device. Magic!
