I do have 992 contacts on my iPhone 6s.
I turned on iCloud-Sync for contacts.
Using a Webbrowser I logged into icloud.com. There, only 980 contacts are shown.
Any idea what happened?
I already turned off icloud-sync, made sure, no contacts are left in icloud.com and turned on contact sync on my phone again - no changes.

Unfortunately, I am having the same problem as Joma13. The issue seems to be that the contacts are actually lost in iCloud. I have done everything that I can find to resolve this issue, but nothing works. Contacts that I repopulate will sometimes still get "lost". The dropped contacts appears to be a very random process.
See if you can restore some of those missing contacts -- iCloud: Restore your contacts, calendars and reminders, or bookmarks.
