Managing iOS devices of different capacities under one Apple ID

I have a 32GB iPad mini, a 128 GB iPad mini 4, and a 64 GB iPhone 6S. How can I better control syncing with iCloud so that each device has only the apps and files I want on it? Because of the different storage capacities I tend to use each device somewhat differently, so I'd prefer not to have all apps show up on all devices. For example, I'll never play games on my phone, and would like to use the older iPad as more of an eBook reader so I don't need the productivity apps I have on the newer iPad.

Go to Settings > iTunes & App Stores and in the Automatic Downloads section turn off the types of things (e.g., Apps) that you don't want new purchases of to automatically download when they are purchased on another device. You can still download them manually if desired.
