Alas. So much for the easy solution.
This list (https://www.macworld.co.uk/feature/mac-software/apps-work-macos-mojave-3678735/) might point you to some trouble spots among the big software contenders, but it's worth noting I have a pretty good spread of many of the apps listed there (CS5, Word 2011, etc), and none of them crash or burn, nor do they contribute to any slowdowns on my Air. The trouble I was having on my Mini appears to have been due entirely to a failing HD.
That is the next thing to check, by the way. Run Disk Utility on your drives and see if any of them report problems in the SMART status (bottom left of the table of info here):
If it says anything other than "Verified", you'll need to replace the drive soon.
In addition to that, run over your Mac with a fine-tooth comb. If there's any third-party stuff loading in your system menu, or anything loading under "Login Items" with your user account, make sure it's up to date. Also, older software that was not cleanly uninstalled might have left something behind that's interfering with your system now — though tracking that down might be extraordinarily difficult.
Some third-party apps require you to disable SIP (system integrity protection) to install and run. If you don't remember ever booting to recovery and entering this command in the Terminal:
csrutil disable
…then you probably don't have any such software on your machine. Nevertheless, try loading Terminal (you don't have to reboot to do this) and enter this command:
csrutil status
If you see anything other than "System Integrity Protection status: enabled.", you'll need to boot to recovery, select Terminal from the Utilities menu, and enter this command:
csrutil enable
…Followed by a reboot. You can only enable or disable SIP from recovery. You can't do it from safe boot or even via sudo.
Among other things, SIP keeps permissions on files and folders what they ought to be. If those permissions get munged, some programs (and possibly macOS itself) might have trouble functioning.
Do you have a third-party peripheral, such as a keyboard, mouse, printer, scanner, or some other hardware element? Confirm its drivers are up to date.
If you have Flash, make sure it's the most recent version. (Check it via the Flash Player item in System Preferences; if it's not there, you probably don't have Flash.) I got a system dialog today telling me the Flash updater daemon was 32-bit, not 64-bit, and so I needed to run an update (the default is for it to auto-update, but I turned that off years ago). Apps that have daemon programs like that, running in the background periodically, are likely suspects in quietly causing trouble in a largely-untraceable way.
Also, take a look at Font Book and see if there are any fonts listed that appear to be damaged or poorly coded. Problematic ones should show the yellow caution triangle next to them in the fonts list. Consider turning those off, or removing them, if there are any.
I've seen problems like software-extension incompatibility before, and it always results in unpredictable system performance somewhere. The trick always is finding out which program is the source of the problem. You've probably seen EtreCheck referenced in other posts in this forum. It might be worth running a report on your machine, seeing if there's anything noted in it, and removing the problematic software, if any.
I installed 10.14.3 today on a Mac Book pro that didn't exhibit the problem, and an iMac that did. The situation on the iMac is unchanged, to the point that it's becoming ridiculus. In addition to the etrecheck reported before, I collected a bunch of suspicious logs.
This one seems heavily correlated to the problem (freeze following it immediately). Don't know if it's an effect or a cause:
Jan 24 18:34:56 Metheny logd[89]: assertion failed: 18D42: logd + 27698 [F8355CF5-6136-3F15-A7FD-9A2EE2525A1C]: 0x5
I also get flooded with those (like, every 30s or so):
Jan 24 18:35:37 Metheny com.apple.xpc.launchd[1] (com.openssh.sshd.F5AA60B5-AF62-4273-90A6-D72AAD437A9B[2528]): Service exited
with abnormal code: 1
Finally, dozens of apps complain with this constantly:
Jan 24 18:38:23 Metheny Console[2544]: DEPRECATED USE in libdispatch client: dispatch source activated with no event handler set; set a breakpoint on _dispatch_bug_deprecated to debug
Or this one, similar:
Jan 24 19:05:53 Metheny Dock[449]: DEPRECATED USE in libdispatch client: Setting timer interval to 0 requests a 1ns timer, did you mean FOREVER (a one-shot timer)?; set a breakpoint on _dispatch_bug_deprecated to debug
I must say that I'm puzzled by the fact that even for a major system release, Apple is unable to update all its own apps... Also, let me say again that on 3 macs with the exact same apps (including third party), only the older iMac has the problem, so this is has to be a hardware compatibility problem at the OS level.
In fact, this is not exactly true. I see strange things on the 2 other macs as well (although benign). For example, when I drag a file from a Finder windowe to the desktop, it freezes at the drop point for a second, and then slides to its final location. Also, when clicking on a URL from an app, it now takes seconds before OSX switches to Firefox an opens said URL. Don't know if these issues are related to the freeze problem...
I disabled the Thunderbolt/Ethernet service under Network Preferences and continued to get restarts as of yesterday. Nevertheless, the solution that was suggested involves removing the driver altogether. It requires a bit of Terminal use. Here is the link to that. Please click under VIEW SOLUTION (which is posted at the end of that same page).

I believe the single most relevant and complex change that occurred during the switch from Sierra to High Sierra, and one that carries on to Mojave, was migrating the OS File System from Mac OS Extended to APFS (Apple File System). This was a pretty ambitious move, considering that it involves the total redesign of how information is stored and accessed in our drives.
With that being said, no wonder so many problems have surfaced - dreaded unrecoverable random panics included. Nevertheless, it is about time Apple publicly acknowledged the system deep issues and fully commit to finding the causes and providing solutions. Meanwhile, an unknown but constantly growing portion of its user base is either wondering what is wrong with their Macs and going to Apple support for expensive and yet futile hardware repairs, or aware of the situation and equally helpless in knowing if a solution is coming anytime soon or at all.
After helpful suggestions from exCop, I disabled Spotlight indexing of HD, both external HDs. Today I slowed mouse, slowed down scrolling in all apps, reenabled Spotlight indexing of the HDs. Have avoided using editing in Photo's (this was a big problem with freezing). No freeze today. Amazing. Attempted to cause a freeze using graphics in Pictures---no freeze. Now I believe that it is a File System problem. Thankfully, none of activity today was interrupted.
It is a widespread problem. But as you said it affects compatibility with all sorts of different things. With me my MS mouse had issues (still does, on and off) and caused beachballing. I think it is exacerbated by demand, and higher level macs with lots of power will only have incompatibility issues and less of the demand issues. My little laptop is working less efficiently and beachballing and freezing much more with the new file system, and compatibility of the mouse is a disaster. The less I ask of it, the better it performs. For some reason (could be clicking when I didn't intend to because of the mouse) downloads were set to automatic and the mac was freaking out. Demand. All it takes is some background activity you never intended to bring a butt load of problems with it.
Yeah, I do know it hurts, but I have disabled these as well. Still no freezing.
I am not even logged in to iCloud now on my MBP, so none of these are enabled:
chiming in ....
with all icloud integrations off .... still getting bb's of death.
i have been suspecting safari for a while now, when i am using it i seem to encounter a random bb, can't quite pinpoint a specific action that triggers it.
however when using chrome, i don't experience that.
regarding other browsers, i've experienced a bb once with firefox. personally i prefer using safari, but that's on the s list right now. typically turn to firefox at times and mostly never use chrome but it seems it is the most friendly to use regarding this issue.
circling back to possibility that there may be some issues with java and macos ? even if i uninstall it from macos, each browser has it's own java built-in.
Your hard drive has failed. If you have a Time Machine backup of it that's recent you might be able to get an external HD, install Mojave on it from the Recovery volume and restore your drive from TM. Then you could boot into the EHD to continue work until you can get the laptop into Apple for diagnosis and repair.
It might not have failed entirely. Maybe only the boot section has been corrupted. Since you can't repair it I'd consider it failed. You might try a couple additional times to repair from Recovery to see if you can force it.
If you have a recent TM back-up try to erase the drive and recover from TM.
Experienced this problem as well and having read through all of these responses, so far the trick of removing/hiding my hard disk from Spotlight like others suggested. It's been 11 hours now of no freezing. Fingers crossed. Thanks to everyone for their recommendations!
MacBook Pro (Retina, 15 Inch, Mid 2014) 2.8 GHz Intel Core i7, 16 GB 1600 MHz DDR3
macOS Mojave 10.14.5
Had an issue with Spotlight not opening
Resolved by removing NTSF for Mac.
I'm using a Mac Pro. Deactivating spotlight by adding the hard drive to the "not scan" list helps me having the old performance.
But it's very annoying that now i can not use the spotlight.😢
at least you got some kind of output .... i'm not able to get anything.
i decided to do another nvram and smc reset after yet another 2 freezes.
what kind of screen scaling settings are ppl using ?
are you on the latest mojave version ?
i've been trying to observe with iCloud features selectively disabled, still experimenting to see if that is indeed the source of my freezing.
I just updated my mid 2012 MBP today and have noticed this too. It’s especially noticeable to me when watching videos on a live stream. The videos constant freeze while the audio keeps going and it then speeds up the video to catch up to the audio or the video just jumps to where the audio is at. I hope they put out a fix soon because it’s getting aggravating.
