No, not as long as you choose "Keep in Dock" from "Options," after you click and hold the icon in the Dock:

What Applications are currently listed in "Login Items?" Did you inadvertently ✓ "Open at Login" on the Dock menu?

In addition to what has already been said about the Login Items and the Dock "Open at Login": by default any applications that were open when you shut down your mac wil be launched again when you start.

To prevent that, make sure to uncheck this box (need only do this once):

Which applications are these? Do they also appear under Login Items in System Preferences->Users & Groups?

Try restarting in Safe Mode. Can you disable the open at login while in Safe Mode?

have you gone into System Preferences > Users and Groups in the "Login Items" tab and try to remove the apps in question from the list?

When in the Dock click on Option>Keep in Dock. Then after making sure it is not listed in Login Item the app should always be in the Dock,even after a restart.
