I have an Alexis crimson 2 plugged in as a midi into Logic Pro x. When I make a software instrument, I make the kit a producer kit, all the drums work, except the high hat. The high hat pedal works, but the actual high hat pad doesn't make a sound.

I use Logics Drummer to trigger EZDrummers drum sounds, sometimes certain percussion is on a different midi note to Logics percussion, I have to drag the notes to reach where EZ drummers midi sounds are.
It is probably sending a different MIDI note than is assigned to the Hi-Hat in Logic's software instrument. You could jot down which note it is, as it should be displayed on Logic's LCD display (on the right side) when you hit the pad. Then edit either the software instrument, or better, Alesis "brain" correspondingly.
Does your Alesis device allow creating user presets? If so, you could customize it for recording MIDI using your drum software instrument(s) of choice, where all pads trigger the right notes in correct way. Should take a bit of time, but in the future you won't have issues with the workflow. Perhaps, even look online for such presets. Surely someone somewhere has had the same issue.
I found out what the high hat sound was triggering, and I changed it. However, it is extremely inconvenient with triggering. The high hat pedal also triggers a sound but doesn't sound right.
