Okay everyone, below is what I have sent to Logitech describing my issues. I'll post back here once/if I receive a reply from Logitech support.
Also came across this article, I'm not sure if Big Sur update 11.1 included specifically the fixes referred to here. It does seem to be an M1 thing.

Dear Logitech,
I am writing to you concerning the use of your MX Master 3 mouse with my 13” 2020 M1 Macbook Pro.
I have had continued issues with scrolling using this mouse. It’s hard to describe exactly, but the scrolling stutters and will even intermittently change direction from scrolling up to down sometimes at the end of the scroll motion using my finger. If I test the scrolling by switching between scrolling up and down very quickly, the scroll will stutter, stop, and occasionally “freak out” and the page will go all over the place, skipping to random spots before finally settling into a random location on the page. I also have been able to produce consistent results in that the ability to scroll down quickly is disproportionately faster than attempting to scroll up. Many times, even if I spin the wheel very quickly upwards, the page will either not move at all, or will move maybe half the distance to the top of a page and then stop. Scrolling down however will successfully find the bottom of the page every single time I spin the wheel.
Thus far, the problem is not app specific. This happens whether I am in any Microsoft app, chrome, safari, email, even scrolling in MacOS Big Sur itself through various menus.
It doesn’t make a lot of difference to switch between using the ratcheted feature or smooth scrolling.
Further, when I am connected using Bluetooth directly to my machine, the performance is completely unusable, to the point that I actually returned the Mac version of the mouse and swapped it for the Advanced version just so I could try using the USB Bluetooth receiver in my USB-C dongle. At first I thought I got a faulty unit, but after trying the Advanced version and doing some reading, I can see it doesn’t seem that I got a broken mouse the first time around. It does seem like there is some improvement using the USB receiver in the dongle, but it is far from having fixed the issues.
I have verified that I am running the latest update of MacOS Big Sur (currently 11.1, in which Apple claims to have fixed some previous Bluetooth connectivity issues) and also the latest update for the mouse itself using the latest version of Logitech Options to date.
According to a check on your website, it looks like Logitech Options is noted as being fully compatible with Big Sur at this point. I found this information here:

I have tried both versions of the mouse, and both connection types with the Advanced at this point. In Logitech Options I have tried enabling and disabling all setting and adjusting various sensitivities to see if I can produce any improvement, but so far, nothing has worked.
The following link I believe you will find useful as I have discovered that I am not the only person experiencing these issues. In addition to this, I have found reviews from various sellers online where users with M1 machines have ended up returning this mouse altogether. Many of those users cite that they decided to return to their old mice.

Before I return this mouse, I wanted to reach out directly and see whether or not there is any work being done on this issue, to see of you know about this issue, and if there is a timeline on a fix.
I believe this mouse to be a premium product and one that I would very much like to use in my workflow with my new M1 Macbook Pro.
